The win extended City's unbeaten run to seven games, stretching back to the 3-2 defeat at Southampton in August.
Ryan Shawcross' fourth of the season was cancelled out by former MK Dons striker Clive Platt in the second half, before Liam Lawrence clinically sealed maximum points in the 73rd minute.
Manager Tony Pulis welcomed back Rory Delap after passing a late fitness test.
Whilst John Eustace made his first home league start in almost six months.
Colchester striker Teddy Sheringham failed to recover from a hamstring strain in time for the clash.
The match began and City immediately set their stall out, with Richard Cresswell trying his luck from range, which Dean Gerken comfortably gathered.
The home side continued to dominate the early stages, with two of Rory Delap's trademark long throws resulting in Eustace firing in long range efforts.
City made their early pressure count in the eight minute, when Shawcross rose highest to power home Liam Lawrence's out-swinging corner.
The screw continued to be turned in to Colchester, and it was nearly two in the 18th minute.
Another dangerous Lawrence corner was met by Delap before Cresswell attempted to glance it beyond Gerken, but agonisingly it dipped just over the bar.
The U's created their first chance of the game just before the half hour. Neat play down the right freed Mark Yeates, who smashed his shot in to the side netting.
A quick City counter attack could have led to another goal, but the Colchester defence stood firm to thwart Lawrence.
The visitors were forced in to a change on 34 minutes as skipper Karl Duguid landed awkwardly and ended up being stretchered off, with Hungarian Bela Balogh his replacement.
Pulis' defensive headache worsened in the 42nd minute as Andy Wilkinson limped off after a heavy challenge, with Carl Dickinson being introduced.
Just before the half time whistle City's lead should have been doubled, Shawcross was inches away from Cresswell's clever cross and then Sidibe fired inches past the post from an acute angle.
City continued from where they left off after the interval, with Fuller and Delap both trying speculative efforts.
However, Somewhat against the run of play Colchester grabbed a 58th minute equaliser.
A dangerous cross fromer Crystal Palace star Danny Granville was expertly headed beyond Simonsen by Platt from 6-yards.
Jamaican international Fuller though almost restored City's lead within a minute, but after side stepping a defender he dragged his shot just wide of the left hand post.
Jon Parkin was brought on to replace Mamady Sidibe in the 67th minute, and just six minutes later the Potters were back ahead.
Fuller turned brilliantly before releasing Lawrence down the right hand side, who then brilliantly fired the ball past Gerken and it to the back of the net from 15-yards.
Parkin could have made it three soon after, but after good work down the left from Cresswell he volleyed inches over.
Delap was next to try his luck from range, and he forced the U's keeper in to making a good save down at the post.
Peter Sweeney was introduced late on to run down the clock, before the referee blew for the final whistle.
